Ok now I've been following most of the sonic timeline but one of the things I've never known about is whether Dr. Robotnik & Dr. Eggman are the same villain except with a change in name? If they aren't then how did Dr. Eggman begin?

Dr. Robotnik and Dr. Eggman are essentially the same guy. It's pretty well known that Dr. Eggman in Japan was always 'Eggman', while in the US and other PAL regions he was called 'Robotik'.

I have heard that some Sonic comics have created a difference between Robotnik and Eggman, but I have no way to prove that. Either way, Sonic comics aren't exactly canon.

One thing I actually noticed whilst doing a large piece of editing, as Aleister's just stated, Robotnik and Eggman are the same, and he was always called Eggman in Japan. If you go through the Wing Fortress Zone on Sonic 2, you may notice that 'Eggman' is actually written in numerous places across the ship, they never bothered to change it when they changed his name.

I see. It's weird why they didn't explain the change of name to the original name though.

Also, uh...

I think in Sonic Adventure 2, they tried to play it off as Dr. Robotnik was Dr. Eggman's grandfather, except the picture they used looked hardly like the original version of Dr. Robotnik.

In the English translations, Dr. Robotnik is his real name, whereas, Eggman became a sort of alias or nickname after Sonic used it to insult Robotnik in the first boss fight of Sonic Adventure, probably as a way for the developers to try and bring him back to his original Japanese name. Dr. Robotnik is only his grandfather, because they both share the same second name. Dr. Ivo Robotnik is the Eggman we know, whereas, his grandfather, the Robotnik you're referring to is Dr. Gerald Robotnik, not Ivo, who has remained the main villain throughout, whether using his real name or not.

In the comic Eggman is Robotnik from another dimension. At one point they killed off Robotnik, who was originally the Robotnik from the SATAM cartoon (and coincidentally my favourite version of Robotnik), in case the book was cancelled. When the comic wasn't cancelled they used the opportunity to replace him with the current Eggman.
