I believe you have the same BEXP throughout the entire game.

BEXP isn't affected. No matter what base, you keep the BEXP you earned.

I'm at the part in which Pelleas wants Micaiah to kill him, what do I do?

From what I understand, you can do either.

If you kill him with Micaiah she gets some skill.(not sure about this)

If someone else kills him you get a seraph robe.

These are my understands. I'm really sorry if they are incorrect.

In the second playthrough, if you don't kill him, he joins you.

Also, no, BEXP is not constant between the parts. I know because I was wondering what happened to my 2-Endgame BEXP when I got to 3.

From what I've seen it follows whatever leader had it.
