okay I know sally had a alternate design in the first pilot, but in the opening she has her current design how come she seems to have two different designs at once

but then why would she have her pre-finished look in the show and her finished look in the opening

Because it's a pilot.
Rotor changed as well, as did Antoine from season one to season two. All the characters got a darker look to them as the show went on. Sally wasn't the only one.
In the pilot, they tried to pass it off sort of like AoSTH, a little flare from that. But as the show went on it went further away from that.
They probibly made the title sequence after they made the pilot.
